The problem is in the assembly deploy.xml:

 <include>org.sakaiproject.presence:sakai-site-tool:war:*</include>

I'll fix it now and release site-2.9.0-a02.  I think the couple of QA admins who have deployed the alpha tag should pick up the new site release and deploy it as part of the alpha 1 tag since this is involves a Maven bug rather than an issue with the site tool itself.  Apologies for the inconvenience.
