just to add to Josh's comments.

If you're adding tools to a site through

Sites > New Sites

the process can be considerably more complex. e.g. Announcements and  
synoptic Annoucements (the tool that adds synopses of announcements to  
the home page) are 2 separate tools in Sites. You have more "fine  
grained" control when you create a Site here but it's definitely more  
labor intensive. For creating sites on a regular basis, we prefer

Worksite Setup > New Site

Conversely, if you have any tools stealthed on your instance, they can  
be added to an existing site using the Site tool. Although the tool  
won't appear on your list under Site Info > Edit Tools, it will still  
be available in Sites.
