We have been also reported about this issue with Cyberduck uploading/downloading links.

FYI, Cyberduck Google Group seems to be quite active and the project leader quite supportive. If you have a detailed report of the problem, maybe you could request for help there.

I have found a track with a fixed issue similar to this at:

but I am not sure if the fix is added to 4.5 neither if it is the same issue.

I updated from Cyberduck 4.2 to Cyberduck 4.5 .  That seems to have improved things. Downloading images (jpg, tiff) seems to work. I got one pdf file to work but not two others. Perhaps the difference is the file name (special characters?) .  More testing needed feels like a WebDav/Cyberduck rathole. ;-)

Hi sakai-dev, sakai-qa,

I can successfully upload files to Cyberduck with Mac 10.9.4 but when I attempt to download a file, Cyberduck completes it with 0 bytes and the file does seem empty and won't open.

Cannot find an existing ticket, but thought I would mention here before opening a Jira.
