Hi Warwick,
sakai.properties is read-only in Sakai. And any changes you make in that file need a Tomcat restart. To test if Sakai is reading sakai.properties, try changing your database username/password and start Sakai to see if it breaks.
You can also locate this file outside of Tomcat and use -Dsakai.home=/path/to/sakai/properties/directory in your JAVA_OPTS.
