Well, Sakai itself doesn't have real support for that kind of scenario. Most institutions looking for sophisticated SSO would probably pair with something like Jasig CAS (likely most common) or OpenSSO, or others.

In the case of Jasig CAS (the system with which I'm most familiar) you can leverage a number of AuthenticationHandlers to plugin to SPNEGO, x509, and other authentication schemes.

By transparent SSO, do you mean "true SSO" e.g. NTLM/SPNEGO or something like that (as opposed to Web-ISO)?
