[Using Sakai] Three Courses in One

Sakai User Community--  Seeking your advice.

A Pharmacy instructor is planning to teach this sequence:
PHCY 6280 (one credit hour, first half of semester)
PHCY 5280 (one credit hour, second half of semester)
BMS 5880 (two credits for participation in both of the above)

All concurrently-enrolled students will use the same materials and take 
the same exams.  He needs to compute grades for the PHCY 6280 students 
at mid-term, then start grade computation for PHCY 5280.

What would be the best way to handle this?  If the courses share a site, 
the PHCY 6280 would be dropped from it at mid-term, and the PHCY 5280 
students added, while the BMS 5880 students remain there the whole time. 
  This seems workable... would it create grade computation issues?  If 
so, would it be more efficient to separate the sites?  How could he 
efficiently share exams and discussion?  Does the Sections tool help 
somehow?
