In this case...I think they wanted to limit the ability to add tools to a site, not realizing the side effect. 
More granularity sure would be nice in these perms.

Yep...that was it...for some reason this instance must have site.upd unset for the Instructor role in the !site.template.course realm.

As far as I understand it, the owner is anyone who has the "maintain" role as defined in the site's realm. I think they also have to have site.upd, but that's usually true for the "maintain" role.

What makes someone a site "owner" in Sakai 2.5? My understanding is that there is a site contact, but that it doesn't carry any special capabilities. I have read that some schools have a special "maintain" role called an owner and I wonder if there is a mixing of meanings. 

I am the user who created the original site and the new site and I am unable to import anything from my original to my new site in this 2.5 instance (Even if I do it after the site has been created). I get the message: 

Re-use Material from Other Sites 


You do not own any other sites to re-use material. 
Why would that be?

Yes, this is a bug but it only happens when you import Assignments at the time of site creation. 
It appears to import fine when you choose to “Import from a site” after the new site has already been created. 
This also affects attachments in Announcements just as an FYI.
