Hi,

Yes, you should use the web services. The SakaiScript SOAP endpoint will do exactly what you need, visit http://your.sakai.server/sakai-axis/SakaiScript.jws after you have enabled them: https://confluence.sakaiproject.org/display/WEBSVCS/How+to+use+the+Sakai+Web+Services

You could also do it the other way around by having a Quartz job running on Sakai and communicating with your SIS, if it has web services of its own. You would then use the Java API on Sakai.
