Sure.

This is still relevant (was written for 2.1):

The end result is that the site owner can pick what skin they want to use
during site creation, or during site edit.

For a limited number of sites you can use the Admin Sites tool to point to
different skins retroactively. For modifying retroactively a larger number
of sites maybe web services.

Finally - different site types (course, project, synnergymnasium)  can have
different renderings with the same skin.
