[Building Sakai] [customize Sakai] The best practice to do customization

Hi, everyone:

      We are working on customizing Sakai to match our internal specific
requirements.

During my research, I cannot find any documentation on the best way to do
customization.
I do find the best practice on coding which is helpful in another way.

The customization should not only meet internal requirements but also leave
the flexibility for Sakai future upgrade.
Add new tool is one way, but we cannot avoid to modify the existing tools
such as samigo and usermembership.
What should we do to or what should we NOT to do during customization?

I would hope that you can give us some suggestions from your experiences.
