Are you duplicating a site from within Site Info tool?
If so, SAK-14758 "Duplicating Site from Site Editor leaves content referencing old course site" should help. And it should be in 2.6.0 already.

The problem we have is that staff use either the site description or syllabus to link to materials in resources and when a site is copied, these references still point back to resources in the old site.
I was thinking that non binary files & description etc) could be passed via a string substitution process to update siteIDs. Does this sound like a feasible approach?
